The lenses focus only on the objects at a specific distance when an image is captured, the objects at other distances look blurred. This is referred to as the limited depth of field problem, and several attempts exist to solve this problem. Multi-focus image fusion is one of the most used methods when solving this problem. A clear image of the whole scene is obtained by fusing at least two different images obtained with different focuses. Block-based methods are one of the most used methods for multi-focus fusion at the pixel-level. The size of the block to be used is an important factor for determining the performance of the fusion. Thus, the block size must be optimized. In this study, the comparison between the swarm-based and physics-based algorithms is made to determine the optimal block size. The comparison has been made among the following optimization methods which are, namely, Archimedes Optimization Algorithm (AOA), Atomic Orbital Search (AOS) and Equilibrium Optimizer (EO) from the physics-based algorithms and Particle Swarm Optimization (PSO), Artificial Bee Colony (ABC) and Jellyfish Search Algorithm (JSA) from swarm-based algorithms. The swarm-based ABC and JSA algorithms have shown a better performance when compared to physics-based methods. Moreover, meta-heuristic algorithms, in general, are more adaptive compared to the traditional fusion methods.

An effective colorectal polyp classification for histopathological images based on supervised contrastive learning

Early detection of colon adenomatous polyps is pivotal in reducing colon cancer risk. In this context, accurately distinguishing between adenomatous polyp subtypes, especially tubular and tubulovillous, from hyperplastic variants is crucial. This study introduces a cutting-edge computer-aided diagnosis system optimized for this task. Our system employs advanced Supervised Contrastive learning to ensure precise classification of colon histopathology images. Significantly, we have integrated the Big Transfer model, which has gained prominence for its exemplary adaptability to visual tasks in medical imaging. Our novel approach discerns between in-class and out-of-class images, thereby elevating its discriminatory power for polyp subtypes. We validated our system using two datasets: a specially curated one and the publicly accessible UniToPatho dataset. The results reveal that our model markedly surpasses traditional deep convolutional neural networks, registering classification accuracies of 87.1% and 70.3% for the custom and UniToPatho datasets, respectively. Such results emphasize the transformative potential of our model in polyp classification endeavors.

Projenin amacı proteinlerde bulunan ikincil yapı, dihedral açı ve çözücü erişilirlik gibi bir boyutlu yapısal özelliklerin başarılı olarak tahmin edilmesi ve bu tahminleri kullanarak parçacık seçimi yapan yeni bir yöntem geliştirilmesidir. Geliştirilen yöntemler sayesinde proteinlerin üç boyutlu yapısının daha doğru tahmin edilmesi, proteinlerin fonksiyonlarının daha iyi anlaşılması ve daha etkili ilaç tasarımı yapılması mümkün olacaktır. Bir boyutlu yapısal özelliklerin tahmini için yürütücünün daha önce geliştirdiği iki aşamalı hibrit sınıflandırma yöntemi kullanılmıştır. Bu yöntemde bulunan sınıflandırıcılar için dizi tabanlı profiller, yapısal profil matrisleri gibi çeşitli öznitelik vektörleri kullanılmıştır. İkinci aşamadaki sınıflandırıcı için destek vektör makinası, derin KSA, rastgele orman ve topluluk gibi çeşitli öğrenme yöntemleri eğitilmiş ve geliştirilen yöntemlerin tahmin başarı oranları standart veri kümelerinde incelenmiştir. Ayrıca bu aşamada derin otokodlayıcılar ve öznitelik seçme yaklaşımları ile boyut düşürme gerçekleştirilmiştir. Protein parçacık seçimi için verilen iki amino asit dizisi parçacığının yapısal olarak benzer olup olmadığının tahmin eden yöntemler geliştirilmiştir. Bunun için Rosetta programının parçacık veritabanında bulunan proteinlerden parçacık ikilileri örneklenmiş, bu ikililer BCScore yöntemi ile etiketlenmiş, eğitim ve test kümeleri oluşturulmuştur. Ayrıca farklı öznitelik kümeleri konsept hiyerarşi yaklaşımı ile kapsamlı olarak incelenmiş ve en başarılı sonucu veren öznitelik kombinasyonları tespit edilmiştir. Parçacık seçimi probleminde 3 ve 9 amino asitlik parçacıklar üzerinde çalışılmıştır ancak yöntemler diğer uzunluktaki parçacıklar için de kolaylıkla uygulanabilecektir. Projede geliştirilen yöntemler sayesinde ikincil yapı tahmin başarısı en zor tahmin kategorisinde %2.6 iyileşmiş, dihedral açı tahmin başarısı önemli oranda iyileşmiş, çözücü erişilirlik probleminde literatürdeki en başarılı yöntemler ile benzer bir seviye yakalanmıştır. Parçacık seçiminde ise verilen iki parçacığın yapılarının benzer olup olmadıkları 3-mer parçacıklar için %94 ve 9merler içinse %97 oranı ile tahmin edilmiştir. Yapılan çalışmaların neticesinde öznitelik vektörlerinin daha iyi tasarlanmasının ve farklı sınıflandırma yöntemlerinin birleştirilip optimize edilmesinin yapısal özellik tahmin başarısını önemli oranda iyileştirdiği sonucuna varılmıştır.; The current project concentrated on predicting one dimensional structural properties of
proteins such as secondary structure, dihedral angle and solvent accessibility successfully
and developing a novel method that uses these predictions for fragment selection. Upon
reaching these objectives it is anticipated that the accuracy and quality of protein 3D
structure prediction will improve, which will provide a better understanding of the functional
roles of proteins and advance drug screening, drug design, and enzyme design processes.To predict one dimensional structural properties a two-stage hybrid method is used, which
employs sequence based profiles and structural profiles as input features. For the classifier
at the second stage support vector machine, deep CNF, random forest and an ensemble
classifier have been trained and tested on established benchmarks. Additionally,
dimensionality reduction techniques are developed and analyzed at this stage including deep
autoencoders and feature selection methods. For fragment selection, classifiers have been
developed that decide whether two amino acid fragments are structurally similar or not. To
build the train and test sets, fragment pairs are sampled from the fragment database of the
Rosetta program and labeled using BCScore method. A concept hierarchy approach has
been implemented to find the best feature set combination. Though the present study
concentrated on 3-mers and 9-mers the methods developed can also be applied easily to
other fragment sizes. According to evaluations, a 2.6% improvement has been obtained for
protein secondary structure prediciton in the most difficult setting, a significant improvement
in dihedral angle class prediction, and an accuracy comparable to state-of-the-art methods in
solvent accessilibity. In fragment selection fragment pairs can be classified as similar or not
with 94% accuracy for 3-mers and 97% for 9-mers. As a result, designing better features,
combining and optimizing classifiers improve the success rates of methods that predict
structural properties of proteins.

Dünyamızın üçte ikisinden fazlası sularla kaplıdır. Denizlerden, göllerden ve
nehirlerden oluşan sualtı dünyası doğal kaynaklar (petrol, doğalgaz ve değerli mineraller)
bakımından oldukça zengin olup insanoğlu tarafından henüz tam olarak keşfedilememiştir.
Son yıllarda, bilimsel, çevresel, ticari ve askeri uygulamalarda kullanılmak üzere kablosuz
sualtı algılayıcı ağların geliştirilmesi ve gerçekleştirilmesi noktasında endüstride ve
akademide olağanüstü artan bir hızda ilgi olmuştur. Günümüzde sualtı algılayıcı ağlarının
deprem izleme, denizbilim veri toplanması, felaket yönetimi, çevresel kirliliğin gözlemlenmesi,
güvenli gemi seyri, çoklu ortam taktik izleme vb. alanlarda çeşitli uygulamaları bulunmaktadır.
Bununla birlikte, sualtı akustik ortamı güvenilir ve etkin kablosuz iletişim için ciddi zorluklar
yaratmaktadır. Bu bağlamda, güvenilir ve etkin sualtı iletişimin sağlanması için özgün bir
iletişim sistemi gerekmektedir.
Bu projede, kablosuz sualtı algılayıcı ağlarının ortak problemleri olan yayılım
gecikmesinin yüksek ve değişken olması, sualtı kanal kapasitesinin yere, zamana ve
frekansa bağlı olarak ciddi şekilde değişiklik göstermesi ve kablosuz sualtı algılayıcı
düğümlerinin çok sınırlı enerjiye sahip olması gibi problemlerin adreslenmesi için konum
farkında Katmanlar arası İletişim ve Fırsatçı Spektrum Erişim (Kİ-FSE) sistemi
önerilmektedir. Geliştirilen Kİ-FSE sistemi kaynakları kısıtlı sualtı elemanları için geleneksel
iletişim katman modelinde uygulama katmanından fiziksel katmana kadar iletişim
katmanlarının yükünü azaltacak ve performanslarını geliştirecek tam bir katmanlar arası
çözümdür. Ayrıca, Kİ-FSE sistemi sualtı ortamında etkin spektrum kullanımını sağlamak için
fırsatçı spektrum erişim tekniklerinden faydalanmaktadır.
Genel olarak, bu projenin nihai sonucu sualtı ortamları için özgün katmanlar arası ve
fırsatçı spektrum erişim esasına dayanan iletişim protokollerinin geliştirilmesi için gerekli
metotların ve temel kavramların ortaya konmasıdır. Sonuç olarak; bu projenin kariyer ve
eğitimsel faydalarına ilaveten, bu projenin sonuçlarıyla mümkün kılınabilecek sağlam ve
geniş ölçekli sualtı algılayıcı ağları sualtı dünyasının bilimsel, çevresel, ticari, askeri, vb.
amaçlar için kapsamlı keşfini başarmayı mümkün kılacak ve sualtında bulunan yeni doğal
kaynakların (petrol, doğal gaz, vb.) sualtı algılayıcı ağları tarafından keşfedilmesine önayak
olacaktır; Over two-thirds of the Earth’s surface is covered with water. The underwater world,
which comprises the sea, rivers, lakes, is rich in natural resources (e.g., oil, natural gas, and
valuable minerals) and largely unexplored by human beings. Recently, there has been a
growing interest in both academia and industry for the development and deployment of
wireless underwater sensor networks (WUSNs) to better explore these environments for
scientific, environmental, commercial, and military purposes. In fact, the existing and
potential applications of WUSNs span a very wide range, including seismic monitoring,
oceanographic data collection, disaster prevention, environmental pollution monitoring,
assisted navigation, and multimedia tactical surveillance. However, the underwater acoustic
environment presents significant challenges to reliable and efficient wireless
communications. In this respect, a novel communication framework to provide reliable and
efficient underwater communications is needed.
In this project, a location-aware Cross-layer Communications and Opportunistic
Spectrum Access (CC-OSA) communications framework is proposed to address common
problems of wireless underwater sensor networks, such as high and variable propagation
delay, significant underwater acoustic channel capacity variations depending on location,
time, and frequency, and energy limitations of underwater sensor nodes. The proposed
location-aware CC-OSA framework is a complete cross-layering such that traditional
communication layers from the application layer to the physical layer are unified for resourceconstrained underwater nodes to decrease the communication overhead and improve the
performance of traditional layered approaches. It also uses opportunistic spectrum access
techniques to achieve more efficient spectrum utilization.
Overall, the ultimate outcome of this project is to lay down fundamental basis for the
development of a cross-layer and opportunistic spectrum access-based communication
protocol suite to realize efficient underwater communications. Overall, in addition to the
career and educational benefits, the robust and scalable underwater sensor networks that
are enabled by the results of this project are expected to allow the research community and
commercial organizations to achieve efficient exploration of the underwater world for
scientific, environmental, commercial, and military purposes as well as to discover new
natural resources (oil, natural gas, and valuable minerals, etc.).
